It's not impossible that there's some obscure side effect whereby because (say) an IFRAME is unable to load it's expected target URL, it renders incorrectly (wrong size, or similar), and causes some user visible problem which is only apparent in certain browsers, or at certain screen resolutions etc.
If deploying the helpers directory fixes things, presumably some interaction along these lines was responsible. Unfortunately we don't have enough to go on, so as you say, this is all speculation!
